Galway led by three at half time but an excellent second half showing from Kilkenny sees them win by 1-22 to 1-18.
The Westerners will return to Galway with silverware though.
Their minors won the days opening game at GAA Headquarters. They defeated Tipperary by 4-13 to 1-16 in the Minor Final.
