The Clare side, who reached the Quarter-Finals last year, took the lead at McDonagh Park when Paddy Purcell headed home from a corner after 22 minutes.
However, their lead lasted just three minutes before Warren Sparling scored twice – his second, on 35 minutes, put Killarney in front.
Both sides were reduced to ten men before half time following an altercation, but Newmarket were able to level matters in the second half when Eoin Hayes converted a penalty.
Newmarket then hit the woodwork, but it was Killarney who forced the winner when Chris O'Leary headed home for a corner.
The Kerrymen missed a penalty late on, but it mattered not as they held on for the 3-2 win regardless
