The goals came from Tipperary's Michael Breen and Seamus Callanan while Waterford's Stephen Bennett also found the net.
Clare trio Cian Dillon, David Reidy and Aron Shanagher all featured for the winners with Reidy getting 0-1.
Munster's interest in the football interpros is over though.
They lost to Ulster in Parnell Park by 3-17 to 1-15 with six Clare men part of that panel.
Jamie Malone got the goal, David Tubridy accounted for 0-3 while Keelan Sexton and Gary Brennan got 0-1 each
