Newmarket Celtic travelled to Tipperary to take on reigning champions St Michaels, and took the lead through Eoin Hayes in the opening half.
The home side rallied in the second half and two late goals sealed their passage to the next round.
Bridge United also took the lead in their clash with Nenagh but were beaten 2-1.
There were also two games in the Munster Junior Cup as Ennis Town beat Connolly Celtic 4-1 while Tulla United and Lifford finished 1-1 after 90 minutes with Lifford winning 5-4 on penalties.
In the Premier Division, Hermitage were 4-3 winners over Bridge Celtic while Corofin Harps beat Avenue 7-3
